Several opportunities are showing up twice in the camapgin influenced level (one without a primary contact and one with). Why is this happening? How can I erase the duplicate opportunities and prevent this from happening again?

Check if you have a trigger on the opportunity. You can check in debug logs which opportunity trigger is being called and review the logic

I suggest considering salesforce Native Salesforce functionality for managing duplicates.
