I have checked the knowledge article. It talks about the time zone. I have tried setting 12 hour clock on my local system, but the time on the Agent chat window never changed to anything else other than 24 hour clock. I was only able to change the timezone as in EST, CST, PST or IST, but not the format(12 hour).

you need to change the settings on the user detail inside salesforce and not on local system.hope this helps!
