Person A is not set to view opportunity in salesforce.com. Can person A access the opportunity data through web service based application? thanks.

No, if person A is logged into the API as person A.

The web services API enforces the same view / access rights as the browser interface.  i.e: no backdoors to data that users are not permited to see.
