This seems to be a recent problem, but I can no longer select fields by checking the checkboxes in the shcema list view inside the eclipse ide.
Any ideas as to why this is or how to fix it? Reinstalling had no effect.
Solution: Download Eclipse 3.6 and install Force.com plugin.
The plugin is now compatible with 3.6 and this fixed my schema browser issues.

Same problem here. Running Eclipse 3.5 on OSX 10.6.
No idea how to fix...just adding my voice.
I too am using OSX. So this may be an issue limited to Macintosh. But it is still a major hindrance as the other OSX tools like SoqlXplorer do not include parent-child relatonship builders.
