Yes you can access them, but only through the Salesforce in-browser chatter interface, not the Chatter Desktop app. Extremely irritating. Salesforce, we would love it if Chatter Desktop could retrieve chat histories. If it is being worked on, let us know so that I can recommend the system for use in our company!
EDIT: ...history is only saved for 72 hours.. We won't be able to use messenger company wide until it becomes a more full featured cloud Instant Message application. Please work on this!
