Flows created by the Cloud Flow Designer are exposed in the metadata APi along with any other piece or metadata. So, it should fit into any of your existins mechanisms of moving metadata around:

Problem solved! I had upgraded my Force.com IDE to the newest version but it was not showing Flows in the metadata. I had to hit Refresh to see it!
