I wanted to Add a button to an Opp page that when clicked would be able to run a file on my server. Is something like this possible?

You mean run a batch file locally on the user's machine or run something on a remote server? In the case of the former I don't know of any solution to do that, in the case of the latter your server is going to need to expose a webservice which you could call from javascript fired when the button is clicked. There's nothing standard in Salesforce to perform this kind of operation!
