We just solved this problem for our package.  The issue was traced to having FLS permissions set for standard objects.  If you have CRUD or FLS permissions set for standard objects in your permission sets, remove them and rebuild your package.  Let us know how it works out!

If you have support access then would recommend you to log a case.

Did you have the "Post Install Instructions" option checked during package creation and were you using a VF page as the target?  See http://salesforce.stackexchange.com/questions/46434/package-install-worked-yesterday-but-not-today-very-strange-error-reported for where I faced (and solved) this same issue.
