Follow these steps
  • Go to Developer Console -> Work Space -> New Workspace
  • Create a new workspace
  • Save classes/triggers
  • Try again, it should be fixed

Didn't work for me. 2 symptoms i noticed were:
1) after trying to save the apex controller, it forever said "Saving:...Controller.apxc*" on its tab
2) on my Progress tab, i noticed this error:
"Returned wrong number of rows: 2 on https://cs18.salesforce.com/services/data/v33.0/tooling/query/?q=SELECT%20Id%20FROM%20MetadataContainer%20WHERE%20Name%3D'1de6000000000Rr'. Workspace ID: 1de6000000000Rr. Container IDs: 1dc600000004C9mAAE 1dc11000000BZVGAA4 "

They are probably related.

I also have this issue and creating a new workspace didn't resolve it.
